I'm sorry it's misbehaving. I'm not aware of any issue that could cause that.
You could email me a copy of all Time Out-related lines in the Console log, and I can look for useful info.
Another thing you could try is to restart your Mac, in case something is "stuck", and try starting a break manually. Changing the idle detector on the Advanced page might help too.
You can enter "Time Out" (or just "time") in the filter field in Console, with your Mac selected in the Devices sidebar. The lines that are particularly interesting start with "Scheduler:".
I just upgraded to Sierra and note this problem as well with 2.2.1. The timer occasionally gets stuck. Eventually it'll get going again, but I know a two finger scroll on the trackpad while reading in the browser will not.
Quite annoying as I was wondering why my hands were feeling sore.

Hi Thanks, how can I filter the timeout log lines? I couldn't find entries for `Time-Out` or `dejal`
I've tried to restart and it doesn't help, A funny thing is that on the menu bar the time is stuck but if I click it advances 1 second
I've changed the idle detector method to Even Source

Hmm. I'd be interested to see Console logging from the scheduler logging Advanced prefs option.
